Non-invasive in situ Visualization of the Murine Cranial Vasculature

Methods paper — iterative micro-CT workflow for whole-cranium vascular mapping

Read original publication

This NeuroSimplicity-validated workflow maps murine cranial vasculature in situ without destroying the specimen. The Cell Reports Methods paper establishes the scientific basis for polymer casting and iterative micro-CT; layered volumes register in native sample space, with labels applied by aligning standard reference atlases (e.g., Allen CCFv3) or NeuroSimplicity atlases to the specimen.

Workflow overview

Sample prep

Prepare the specimen and cast cranial vessels with radiopaque polymer so vasculature is visible across every imaging stage.

  • Retrograde aortic or transcardial perfusion and fixation per the original publication — retrograde aortic perfusion typically yields a more complete vascular cast.
  • Infuse low-density polymer mixture to fill arterial and venous territories in situ.
  • Verify complete vascular filling before the first micro-CT session.
